I've found a prop firm with multiple openings that I'm interested in and may be qualified for (Junior Trader and Entry'-level quantitative analyst.) From your experience, would it be best to send separate cover letters and apply to each individually or send one letter? I personally want to play it safe and send separate applications to each position but some might interpret that as desperate. What do you think?

You should apply for the job you are best qualified for. If you apply for multiple jobs (and lets face it - trader and quantative analyst are entirely different skill sets) then you'll get nothing.
